Your days under ML will be paid by SSS and not by company. For example, your ML is August 1 - October 31. You won't have salary from your company anymore, but you will have ML payment from SSS if you filed for it prior to giving birth. But your company can pay in advance for the SSS - but this depends on your company's setup.
