Do not teach doing puja to your kid and do not tell him not to. You know, I will share my personal experience. When I was growing up, my parents though God fearing people and in whose lives doing puja twice a day was a norm. But even though they believed in God, they never made us sit to do puja nor they ever told us not to. I don't know what their reasons for their behaviour but for me I would not like to tell my kid to do puja because I do not have any answers to what sh can ask if I tell her to do so. I do not know whether God exists or not and who is God and where he lives and many questions alike. I once in a while do puja and I think now I am just a little capable of answering my kid's questions and myself too. When she asks me, I tell her that I pay to some super power that I believe exists. And some people God call that super power God, some call it energy, some call it conscience etc. I don't know how she interprets it but I do not have a better answer for now. But all she does is observe, and sometimes I have seen her copying me and praying as well.

i am an atheist and so is my husband, which means that we do not do any religious ritual at home, nor do we have any religious icons or images or anything in our home that relates to religion in any remote way. so of course our kids too have no idea about it. instead of being religious, we are more of the 'do good and be good' sorts, and teach our kids to do positive things for others. not sure if my answer helps, but just giving you a different perspective :)

Children learn automatically by seeing what their parents are doing. Don't try and teach a child anything in particular. In house we do pray and have taught our kids that prayer is essential but not the extent where we make it a compulsion. We have given them our share of knowledge but leave it upto them to follow or not.

This is totally a personal choice. Every family has its own rules and beliefs. Personally, me and my husband are not into pooja path and hence our kids are also not into it. We believe in the almighty though.
